I want to second everyone who said spring, during cherry blossom time. It is a magical time in Japan, just before the school year starts, and everyone takes a bit of time to sip sake under the cherry trees and comtemplate the ephemerality of life...oh, and also get completely loaded and party like crazy, It is the best side of Japan-- reflective, social, welcoming.
BUT, cherry blossom season is really short-- a week-- and when it comes depends on how far north/south one is in japan. In tokyo, it comes usually in the first week of April, but can always come earlier, with nice weather.
Another time to see japan at it craziest is during Gion festival time-- usually mid-July. these festivals usually involve lots of drumming, carrying giant floats around, and drinking. (and in my hometown of Fukuoka, the men walk around in traditional loincloths-- no pants-- its surreal...) It is insanely hot during this time of year, which may explain the temporary insanity of Gion that the heat causes...

Since it sounds like your friend is more interested in modern Japanese culture, any time of the year would be good. I prefer to avoid the rainny season (from about early June to late July). And it does get awfully hot and humid during the summer. Moderate climates of spring and fall are comfortable. While it gets pretty cold in winter, if your friend skis or snowboards, Japan, especially Hokkaido, has awesome ski areas.

Because of the length of the country North to South, there are great variations in the climate. Hokkaido is like Siberia-it has short, hot summers and long, cold winters. yuku Islands are sub-tropical with mild winters and hot summers. In the rest of Japan, the summer lasts from June to Aug and is hot and humid, being especially wet during July. Whilst winters are wet and cold, with heavy snow in the Western part of Honshu. Elsewhere temperatures rarely drop below freezing, so it will depend on what you enjoy but for the most part spring and fall are the best times to visit.

The 2 seasons I would most love to visit Japan would be Springtime for Sakura (cherry blossom viewing) and Winter for the yuki matsuri in Hokkaido (snow festivals)
Reports that summer are very hot, and I haven't heard a lot about visiting in the fall, so ymmv, spring or autumn would be best for climbing fuji if you are so inclined.

I like late October/early November in Japan. Typhoon season and the heat is over, and the days are usually sunny with just a hint of crispness in the air(at least in Tokyo). Also, if your friend is going to Nikko etc. the leaves will be changing colour then.
