Well, start out your family adventure by walking the Freedom Trail which winds from Boston Common out to Charlestown. Since you have children with you, I wouldn't recommend going ALL the way to Charlestown unless you LOVE history. Though the attractions over there are pretty great, I recommend going from Boston Common --seeing the Old State House/Fanuiel Hall/Quincy Market/North End. Stop in the North End/Waterfront area. Not only does this area have some great family food options (You can eat fast-food style eats at Quincy Market but with a boston flavor--hearty and quick) or eat some truly unbelievable Italian food in the North End. Be sure to stop off at Mike's Pastry's for a Canoli or Slice of Cake with your family.
Also near the North End and Fanuiel Hall is the waterfront. Here you'll find the New England Aquarium--The Aquarium is quaint but your kids will love the IMAX, Sealion show, etc. If you're a huge fan of seafood and would rather get that instead of Italian Legal Seafoods is right there or just take a walk down to Rowes Wharf and over the walkover bridge (can't miss it--has an animated walking person on it) and eat at the Barking Crab
You can also start out your family trip to Boston by the best way to get around the city with kids--A Duck Tour. It's an WWII Vehicle that takes tourists on a tour on land and ends with a boat tour on the Charles River (all in the same vehicle). The tour caters to kids and you'll be able to get your bearings. Be sure you get there early though, this tour tends to book up before noon during the summer but there is a reason it gets booked up!
If the weather isn't so great or if you're a fan of museums the Museum of Science and The Children's Museum are great for kids. I wouldn't spend an entire day in either but all exhibits are interactive. The museum of Science even has a small animal exhibit as well.
If you're in the Fenway area you could take a Fenway Park Tour or take a break from the heat and go to 5-wits. It's a 45 minute puzzle-adventure in a "Tomb" of a "Pharoah" Kids can solve puzzles and figure out where the pharoah's body was hidden.
If you're going to be doing the historical stuff and the kids stuff you should think about getting a Go Boston Card, it's an attraction pass that gets you general admission on Boston activities for a lower price on general admission.
Also, if you wanted to take the Freedom Trail but have your kids amused too--the Boston Historical Society offers two walking tours a day of the Freedom Trail by a costumed Bostonian who tells you all about Boston's prerevolutionary and post revolutionary past.
Other ideas:
Whale Watch (4 hours long--so if you have squirmish kids, I wouldn't recommend it but if they love the water and have never seen a whale then yes!)
Swan Boats of Boston- Paddle Boats located in beautiful Boston Public Gardens (right in front of Boston Common)
Blue Man Group-- Interactive Family Theater and a Boston staple. Definately get tickets if your family needs something to do at night.

It depends on the age of the kids - Pre-k to middle - definitely the aquarium& the museum of science - both are great- whale watch out of Boston is fun if nobody gets seasick - wear your sunscreen!-walk the North End - get an Italian pastry and coffee or go to dinner there- see if there is a festival there when you are here- the duck tours are ok, red sox tickets are hard to get and $$$$, if you can get out of town, go to either the North Shore or the South to go to the beach - or take the ferry ride over to Provincetown - a unique place.

My favorite thing to do in Boston is go to the New England Aquarium, it also has an IMAX theatre attached that usually has some good shows. After that, Legal Sea Foods restaurant is right outside and their food is really good. The Aquarium is $18 per person and hours are 9-7 all weekend. For more info, their phone # is 617.973.5200.
