The most appropriate and convenient route from Agra to Shimla would be via Delhi. Agra-Delhi is 200 Kilometers; about 2 1/2 to 3 hours journey by fastest train or 3 1/2 to 4 hours by road in your own cab/taxi. Train journey between Agra_Delhi is preferred by majority of commuters.

Delhi-Shimla is about 350 kilometers avoiding Chandigarh city enroute. It is about 7-8 hours drive with one stop over of about 30 minutes by own car/taxi from Delhi. Train connection between Delhi-Shimla exist like Delhi-Kalka by broad guage and Kalka-shimla by narrow guage. Delhi-Shimla has air connection as well but flights are limited. Delhi-Shimla route is preferred by road and rail by majority of commuters. There are State Road transport buses are also plying on Delhi-Shimla route in plenty.
