It isn't by Madonna, it's by Don McLean. Madonna covered it (badly).

The song is about the day that Buddy Holly died in a plane crash along with the Big Bopper and Richie Valen (I think that's how you spell it). American Pie was the name of the plane.

Buddy Holly, Richie Valens and the Big Bopper went off to the Great Beyond (meaning they died). The "day" referred to repeatedly in the song is the day of the plane crash.
