Maybe they are "skidmarks" from the rear ends of squirrels as they slide down your roof at night.

In addition to algae and fungus, the stripes could indicate that the shingles are becoming worn or have been damaged by hail or excessive wind. I'd call a local roofing company for a free evaluation.

most likley their is not enought ventilation going from the soffits to the attic. in hot weather after a few years they will start streaking. i have the same problem when i built my house i should have added the chuts inbetween every joist from the soffits to the attic. for more ventilation. not much you can do now. when it time to reshingle im going to put black shingles on.

algea......... spray it with bleach and rinse with hose......... put copper strips under the top row of shingles and it won't come back

It's dirt and mildew. Unavoidable. Just have it cleaned once in a while.
