A nice pen that has your organizations name on it is nice. Coffee mugs or tumblers are appropriate. We once gave away a blanket with our schools name on it and it was well received. Look for something nice that has your organizations logo.

Cash is completely inappropriate in such a situation. While a gift card may make less sense, it is more appropriate. You could choose a gift card that is related to the topic on which the speaker spoke. Of course, beware, if it's too specific, the person may not get much use out of it. (I recently got an iTunes gift card in a similar situation, which was not very useful given that all iPods break very quickly and mine broke a while back so I don't use iTunes.)
If your organization (school) has a book about its history or a book about town could be of interest. A gift card to a book store that exists in many places (Barnes and Noble, Borders, Amazon) could work well.
I would stay away from perishables. If this person is travelling (visiting from somewhere else), they won't want to deal with food or drinks.
Basically, a small token with a reminder about your institution will likely be appreciated (e.g. a mug, a hat). It will also have the added effect of reminding the speaker of your organization once they're back at home.

A certificate of appreciation of some sort that you present at the end of the event, and a copy of which you also put on the organization's web site, perhaps along with a photo and brief caption or narrative about the event. Make sure the name of the speaker also appears in searchable text on the site, so it will be picked up by the web spiders, and indexed. People who give public speeches and seminars probably appreciate favorable publicity and search engine visibility.

well the most ovious thing would be to ask him. Gift cards are always nice. cash!. you can't give a bottle cause what if he doesn't drink?? so just give him an appropriate amount of cash that he can spend on what he wants.
