Since people are throwing out the classics like Sandman or even older stuff like Alan Moore's Swamp Thing, I am going to stick with current titles only. With current titles, I think Fables is one of the best series out there, and certainly the best Vertigo. It continues to remain interesting and surprising, taking comic books in a new direction. It is a melding of comics based on lore and magic such as much of Gaiman's work, but placing them in an active modern context with political intrigues and twist. The characters are well developed and I think Bill Willingham's writing is well suited to the setting.
Out of the other current comics, Hellblazer is always a favorite, but more for the authors who have come and done amazing runs on it. I think Y the Last Man has started to stall and plateau. In the end however, Fables takes the cake for me.

Sandman.
Hands down.
Books of Magic original mini-series was good too, but of course it was also written by Gaiman.
(And just LOOK at all those spin-offs...)
modify) Agreed, Alan Moore's Swamp Thing rules. And the one issue of Preacher which I read was very good. Fables & 100 Bullets are excellent. I've heard lots of good stuff about "Y", but not tried it at all. The single issue I read of The Invisibles quickly convinced me that it needed to be read in order for any appreciation, which I didn't have time for.
But for writing ability, I'm sticking with Gaiman & Sandman. The manner in which he lined up the Personal with the Universal is thought provoking. And the stuff about Stories & Story-telling...
this is the stuff of Legends. No wonder one of the Sandman collecteds has an intro by Norman Mailer.

I'd say Alan Moore's run on Swamp Thing.
Yes, I know that technically it's not Vertigo, as it finished years before Vertigo started. However, its influence on Vertigo was tremendous, and it's quite possible that without Swamp Thing there would have been no Sandman.
Neil Gaiman has said that he only realized comics could be for adults and be seriously cool after he read an issue of Swamp Thing. And that's what persuaded him to start writing them himself.
If you haven't read Moore's Swamp Thing stories, you must!
(Preacher and Sandman are fantastic too, though.)

Well if we are talking Vertigo comics there are only three of the greatest titles of all time ..there are in order..
1) Neil Gaiman's ..The Sandman
2) Grath Ennis's... The Preacher
3) Various Writers ..Hell Blazer with John Constantine
These are3 of the greatest Vertigo books of all time...Gaiman also did The Books Of Magic series which were great...but his Sandman series is the bomb !!!!!!
