You are wise to avoid plug-in fresheners which are full of formaldehyde, a known carcinogen. The formaldehyde actually deadens the olfactory nerve, causing the inability to perceive the odors which are still present.
First, track down the odors. The most prevalent cause is excess humidity that promotes mold growth. Until the interior space is dry and well-ventilated, odors will not subside.
Other common factors : kitty litter boxes, dirty carpet, wet laundry, mold in a/c ducts and equipment, smoking, pets, improper cooking ventilation, improper bath room ventilation, plumbing leaks (toilet o-rings, vent stacks, shower pans), rotten veggies in the pantry, dirty air filter..... the list is quite extensive.
If you want to stay all-natural, make sure all of your surfaces are clean and sterile, your air is dry (50% relative humidity) and your home has plenty of air circulation, with properly functioning a/c equipment and filtration.

For starters it's a good idea to CLEAN your room often and empty the clothes hamper so you don't have "stinky/dirty" clothing in your room.. Keep your shoes in the closet if you are athletic you may want to consider putting a box of baking soda in the closet to absorb pesky odors from shoes/sandals etc... OPEN the windows if you can even for just a few minutes a day to circulate fresh/clean air through the room.. When you make your bed don't pull the covers all the way up fold them DOWN so the bed can air out during the day it also keeps the dust mite population DOWN ! Good Luck

Have a series of both green plants and flowers. The green plants will produce oxygen which in turn produces better air circulation while the flowers will keep the house smelling of floral and nautral scents. Be careful what type of flowers you buy though because some are more fragrant than others.
