I went to http://www.southparkstudios.com/ to search for Scientology, and all they mention are some clips they did for the MTV Movie Awards a few years back.
However, judging by the other answers and the episode description, I think this is the episode you mean:

sighs the whole alien tale is allegorical. Scientology philosophy is fairly reminiscent of vedic brahmanism philosophy (without the caste gadget and rituals). that is an existentialist faith. regrettably the common public of the international's inhabitants would not question the fact with which they are provided. The 'Church of Scientology', besides the undeniable fact that, is a detrimental organization.
