Are you trying to spoil the movie? Well it was because she realized that the Kraken was after him and not the ship.

Because the Krakken was destroying the ship and she figured out that it was only after Jack so she decided that if he stayed there her, Will and the others would have a chance to get away.

Well I'm not positive, but as I understand it, she did it because she knew that the creature (I forget it's name) wanted him, and not the rest of the crew. And as long as he kept coming and going it was destroying their crew, litereally. Besides, she knew he was a great pirate. For God's sake he was Captain Jack Sparrow and he would find a way to save himself.
