My subdomain has about 30,000 pages that I would like to get credit for in the search engines. The issue is that the subdomain has a different IP address than the domain. Will the major search engines look down on a site that tries to incorporate the 30,000 pages with a different IP address. We have done very well in getting page rank and don't want to screw it up.

You will need to generate a separate Google Sitemap for each subdomain irrespective of whether they are on the same IP or not.
