Bad Blood was tops on my list too.
My favorite quote from that episode...
Scully: First of all, if the family of Ronnie Strickland does indeed decide to sue the FBI for, I think the figure is $446 million, then you and I both will most certainly be co-defendants. And second of all... I don't even have a second of all, Mulder! $446 million! I'm in this as deep as you are, and I'm not even the one that overreacted! I didn't do the thing!
Mulder: I did not overreact, Ronnie Strickland was a vampire!
Scully: Where's your proof?
Mulder: You're my proof! You were there! Okay, now you're scaring me. I want to hear exactly what you're going to tell Skinner.
Scully: Oh, you want our stories straight.
Mulder: No, no, I didn't say that! I just want to hear it the way you saw it.
Scully: I don't feel comfortable with that...
Mulder: Prison, Scully! Your cell mate's nickname is going to be Large Marge. She going to read a lot of Gertrude Stein.

The Arcadia episode!
The concept was corny because this gated community had built over a former garbage dump site, and the head guy of the community put a curse to make a garbage monster- not the finest X File monster.
But the thing I loved about this episode was that M and S go to play husband and wife! There was such tension in that episode I loved it!

The episode that starts with two kids in a car who are about to be abducted by aliens when a real spacecraft appears and abducts everyone. When the alien (actually a government guy in an alien suit) lit up a cigarette while in a holding cell-I totally lost it! Tooooooooo funny!!!!!!!!!
I liked it because it was so off the wall. It poked fun at the show's own premise and there are parts of the story that are still unclear. No doubt- done that way on purpose.

Truly hard to choose. I have all 9 seasons on dvd, so you see I'm an x-files junkie.I guess the one where the planets are lined up wrong and theses 2 teen girls have weird powers. Mulder & Scully are acting weird and fighting and saying dumb stuff and its funny. Maybe the one with Luke Wilson called Bad Blood where they are vampires and he's the vampire sheriff. So many to pick from.

Beyond the Sea. A great, haunting story. I loved the exploration of Scully's feelings for her dad.

I loved the episode 'Home' about the inbreeding hillbillies with homicidal tendencies. It was an episode more creepier than any horror film out there.
