Tough question, because the most famous horse is the one that everyone knows the most, not the greatest, so Seabiscuit is an instant contender, considering the movie.. However, Secretariat would have to be my answer, given his own movie, and simply putting together the most dominant race in the triple crown ever. There will probably be another Seabiscuit, I don't think you'll ever see another Secretariat.

Hidalgo-Frank T. Hopkin's mustang that raced over 3,000 miles accross the Arabian desert to win a race. These horses were also used in the Pony Express, and help to built our country and opened up communication into the western states. President Rutherford B. The movie Hildalgo was based on a real life horse, so there's one for you.
Mythologically, there's the father of all winged horses, Pegasus, who sprung whole from the neck of the Gorgon when Perseus decapitated and slew her.

Incitatus is my favorite. He was the horse of the insane Roman Emperor Caligula. He provided Incitatus with a marble stable, an ivory manger, purple blankets, and a collar embedded with precious stones. He had promised Incitatus that he would appoint him as consul, meaning he would make him a Senator. Unfortunately for the horse, Caligula died before he had fulfilled that promise.
