Because Hamas runs their terrorist organization out of Lebanon. They sneak into Israel, bomb, kill, and kidnap, and then run back into Lebanon. Israel's bombing is in response to raids conducted by both Hamas and Hezbollah where they killed and kidnapped Israeli soldiers.
Lebanon, as a new government, cannot control Hamas. It is up to Israel to stop them. But, before bombing, Israel did warn the citizens of Lebanon that they would be boming Hamas.
So Israel isn't bombing Lebanon as much as they are bombing Hamas in Lebanon. It may seem like a small difference, but it's an important one.

The Hezbollah is a crazy anti-Semitic cult with deep pockets thanks to the support they receive from Iran. They are part of the government of Lebanon and currently have around 16,000 (!) missiles pointed at Israeli towns. Any attacks out of Lebanon are the responsibility of the government of Lebanon.
Missile attacks have already killed 10 Israelis, and Lebanon is still holding two Israeli prisoners.
