Prot was the alien, he was inhabiting Kevin Spacey's body for the time being because Kevin had suffered that great loss in his family and he was experiencing a lot of pain, that's why at the end of the movie, he leaves Kevin Spacey's body and inhabits that woman's body from the mental clinic (who also was suffering) and took her away, probably because she wanted to see the beauty of his planet so much. Remember that woman turned up missing and Kevin Spacey's body was left catatonic?

Prot was an alien presence from K-Pax, temporarily inhabiting the body of his friend Robert Porter. When Prot went back to K-Pax, he left Robert Porter's body. (You see Jeff Bridges pushing his wheelchair and talking to him at the end, but he is non-responsive.) And when Prot went back to K-pax, he took the black girl Bess with him - the one who won the essay contest.

Pretty cool movie.

Both interpretations are equally valid. And the movie goes to great extent to make both these points of view plausible.
1. He could really be an alien
2. He could just be another mental case
And IMO this is what make the movie so great!!

I think he just disappeared but everyone has their own interpretations.

That is the point of the movie. You cannot be sure.
