We're watching Stargate SG-1 in order on Netflix. When does Atlantis start in relation to SG-1? Or does it matter? We're near the end of season 5 of SG-1.

Atlantis starts after the base is found (not just the gate) in Antarctica in SG1. If you have seen the base in action (I can't remember exactly when they find and use it) then you should be good. Only the first episode overlaps anyway. All the other episodes they spend on their own, with no contact with SGC.

stargate atlantis started with season 8 of sg-1 (they ran at the same time)... then sg-1 season 9 and sga season 2, then tomorrow, sg-1 season 10 and sga season 3 starts...

well, the part where the characters of atlantis and sg1 gathers in one spot, then they talk about going to atlantis, that is where you should start seeing it
