It's gotta be Grey College Bloemfontein.
They pump out Springboks at an unbelievable rate in practically all SA sports. Hell, even the world's greatest swimmer Ryk Neethling went there.

Other schools well known for their rugby would be Paul Roos, Grey High PE, Paarl Gym, Affies, Waterkloof as well as Pretoria Boys' High - the school that current Bok captain John Smit went to.

I would say Grey College in Bloemfontein. They might not be the top rugby school at the moment, but they are definitely known for their excellent rugby!!

Bishops in Capetown is fantastic. They play this old school finesse game of rugby taught by one of the real fathers of SA rugby, Basil.

I played their old boys team on tour a couple times, and their rugby is a beautiful thing to watch. In open play there is absolutely no difference between their pack and backs. Everyone can pass, catch, run and tackle. Really awesome

greys college in free state is popular also boys high. not sure whos the best though.
