i beat it way back in the day, you need to kill mother brain just like in the first one, then get the hell outta there before everything blows up. if you look hard enough, theres places on the net where you can find all the extra power ups and stuff, theres hidden tunnels all over the place. like where your ship is parked, to the left, before you go in the little cave thing, above that theres a hidden tunnel with all kinds of stuff in there. stuff like thats EVERYWHERE in that game. find all that, and the rest is WAY easier.
i'd recommend looking for a good map on a site out there somewhere. if you can, it'll go a lot smoother for you. good luck man!
added - hey man, theres a map that shows you where you can get all the stuff. good luck, and i'm also blaming you for making me think about that game, which i will now need to find a copy of and play all over again. LOL. its your fault!!

Its not impossible, but the game does have several spots in it that aren't very obvious. Below is a walkthrough that may help you find out what you need to do next. It also has some tips on how to beat some of the more challengeing bosses as well if you are stuck on something like that.

I beat that like two times when I was little. I played it recently and beat it again. But I can see what you mean, what part are you on? When you have to escape in the end?
