Actually there are a couple explanations. All of witch are valid. They are just alternate realities. The two primary ones (since I don't want to list them all) is that he was injured in a battle. The other is that his powers got so strong that his mind had to divert physical energy to his mind witch stopped the use of his legs. So if his powers get negated he's able to walk.

Traveling around the world as a young man, Xavier in Tibet where the mutant Lucifer. Defeated he took a large stone and threw it on Xaviers legs, crippling him. This motivated him to start the X-Men. The only reason you can see him walking is because that was a scene taking place about 20 years before the attack. didn't you see the caption at the bottom of the screen.

Xavier has gained and lost using his legs such distinct situations in the X Books that that's totally just about not achieveable to shop song. Professor X lost the use of his legs fighting aliens from space. He was able to defeat the aliens but in the battle he was injured and lost the use of his legs. the producers didn't shot this in the movie but that's what happened according to the comic books.

in the comic series Xavier was in a battle with and alien known as Lucifer. Lucifer threw a boulder on Xavier that crushed his spine and left him in a wheelchair..

He was supposed to have lost the use of his legs after fighting in
a war(i think).
