Genghis Khan was, if anything, a Buddhist.
He definitely was not a Muslim. His mother was a Nestorian Christian. That explains why he spared churches, but destroyed every other religion's houses of worship after he conquered a city (as well as most of the city's inhabitants. Some of the third generation of Mongolian Khans became Muslims. I believe Hulugu did that. He was the first of the Mongolian Horde that lost a battle. (Baghdad)

Chingis (Genghis/Jenghiz) Khan was an animist/shamanist. While there were Nestorian/Assyrian Christians, along with Muslims and Buddhists in what is today Mongolia (though at the time they were all in the minority), the vast majority of his people would have followed a faith that worshipped The Eternal Blue Sky above other nature spirits.
