Well, he couldn't have fired her, because by one of the Educational Decrees, if he had fired her and not have found "a suitable teacher" the Ministry could have just put her back. besides, the Ministry would not take 11-17 yr-olds (the hogwarts students) words as true. Fudge would not have accepted Dumbledore's word unless it had been proven true.
If he had tried to tell the Ministry/ Wizarding community, nobody would have believed him, because Fudge was leaning on the Daily Prophet, so all the readers wouldn't believe Dumbledore. the Ministry would have hushed it all up.
I personally believed Dumbledore knew of this, but he could not do anything, due to what the Ministry would do, so he didn;t waste his energy
