Star Trek has had a few baddies here's my top 10...
1 The Borg - especially Lecqutis
2 Q just mischevious as hell
3 Species 8472
4 Garak - sold out 1st chance he had
5 Khan
6 Gul Dukat - never ever trusted him
7 Romulans
8 The Kayzhar voyagers 1st enemy
9 The Videans another enemy for voyager
10 The Crystaline entity - t.n.g.
I've missed out loads like the Klingons,Cardassians most of them,the vorta and there henchmen(i've forgotten there name),because they all gave in and became friends with the Federation.

Now, we're talking the best baddie here, not necessarily the worst... so I'm going to have to say the Romulans all the way! Romulans (believe it or not) happen to be my favorite Star Trek species of all time. Yup that's right! No Betazoids, no Klingons, no Vulcans, no Catians (though Caitians are pretty cool), no Cairn (though Cairn are the second best Star Trek species ever). The Romulans are the BEST Star Trek baddies, and the BEST Star Trek species. Rihanssu rock!

As the comic-relief bad guy, I've always loved Harry Mudd, a.k.a Harcourt Fenton Mudd, a.k.a Leo Walsh. He was very funny. The character appeared in "Mudd's Women", and "I, Mudd". He was played by Roger C. Carmel.
As the arch enemy, there's no substiture for Khan Noonien Singh. The character appeared in "Space Seed", and "Star Trek II: The Wrath of Kahn". He was played by Ricardo Montalban.

Khan!!!! Everybody knows that! Come on one of the best episodes and the best of all the movies had Khan Noonian Sing in it and he almost took out the best Captain in the history of Starfleet!
