The full term for this position is Master of Ceremonies, the abbreviation of which is MC. But the full term is such a "mouthful" that it is almost always referred to by its abbreviation. The shortform has so completely replaced the longform that it has become a "word" in its own right and this "word" is conventionally spelt "emcee", which, to complete the circle, has practically become the name for the position.

MC is short for Master of Ceremonies. It's just gotten spelled out to emcee. It's like OK and Okay. OK probably came first.

MC is master of ceremonies. I don't really think there's a difference. It's just a matter of spelling.
