Prokaryotes are more successful because of two main reasons: time (they've been around forever) and population genetics (they can easily change their genetic structure). If prokaryotes were the first living organisms on this planet, then they have had nearly 3 billion years to move to places on this earth, including those that decided to co-exists with higher-order species of other kingdoms. On top of that, their ability to replicate easily and quickly can produce stunning variations in genetics within a population - when a selection pressure comes along, changing the environment, some of the species will continue. It's just a matter of numbers.
