Warming a bottle in the microwave can *change* many of the nutrients in the milk so that they are less well-absorbed by the baby. It also destroys a certain amount of *some* nutrients. For example, vitamin C is not stable at high temperatures. And, when the formula is microwaved, some parts overheat. Even if you mix it well afterwards so that there are no more "hot spots", the vitamin C in the parts that *were* overheated may have been lost.
Between the two of these (changes to and loss of some nutrients), you may not have a *big* loss of vitamins and minerals. But formula is made with a very delicate balance of nutrients. In addition to your baby needing them in high enough levels, the decrease of one nutrient may increase *or* decrease the need for another. It *probably* won't be really harmful, but I wouldn't risk it.
If the "milk" in question is pumped milk, then there's another consideration. Human milk is full of living cells--immunities, etc.--that are very important for baby's growth and development. Many of these cells are killed by microwaving.
And, lastly, microwaving *does* produce hot spots. While I am sure you are careful to mix well afterwards, you may not do it well *one* time--especially if you are in a hurry and baby is crying, etc. Again, it's just not worth the risk of burning your baby.

No. The only reason they tell you not to is because a microwave heats from the inside out, so when you touch the bottle it may feel cool, but the milk in the middle that will come out the nipple may be really hot and burn the baby. The stove is the safest. Baby's can drink milk at room temperature. It is perfectly safe and that is how they give it to them at the hospital. If the baby takes it at room temperature. Give it to them that way. It's much more convenient.

DO NOT microwave a baby's bottle in the microwave if its milk in it. You can microwave water in a bowl then when its done let the bottle sit in the bowl or you could boil water in a pot and let the bottle sit in it.
Im not sure if it takes away the nutrients but it would make the milk radioactive.

NEVER warm a baby bottle in the microwave. PLEASE.
Not only will it destroy some of the nutrition, but there is an immense DANGER of BURNING the child.
From a pediatric website:
Because of the risk of scalding burns, remember to not use a microwave to warm your baby's bottles of formula. A microwave heats things unevenly and can lead to super heated pockets of formula in the bottle which can scald your baby's mouth. Although many parents do use a microwave to heat bottles, then vigorously shake the bottle and test the formula before giving it to their baby, it still isn't a safe practice.

No, it doesn't. However, it is recommended that you never warm a baby bottle in the microwave. Due to the inconsistency of microwave heating, certain 'spots' in the bottle may become scalding, while others stay relatively lukewarm. Many babies have been scalded this way, so it is currently recommended that you use a bottle warmer or run the bottle under hot water.

for one...your not supposed to warm milk in the microwave...it makes hot spots in the milk..
get a bottle warmer..
and no it doesnt remove any nutrients..
its just a luxury..cold milk is best..as they age..if there so used to warm milk..thats all they'll want..it was hard breaking my baby off of warm milk...

NO it doesnt. but havent u been told u never ever ever heat a babys bottle in the microwave cause it heats the center of the milk first and can get much hotter than what u feel. and u can burn the babys mouth and throut u can hurt the baby very very bad

Unless it is BREASTMILK!! Then YES it does take out the nutrients. Breastmilk should be warmed in a warm cup of water, takes a bit longer, but baby gets ALL the nutrients....
Formula/milk just gets hot spots, so becareful.

no, but microwaves heat unevenly. make sure you shake the bottle and test out the liquid before giving it to the baby.
there are better ways to heat the bottle like the other responders have pointed out.
and don't listen to JaperaLatifa about the milk becoming radioactive. microwaves have been used for years on all sorts of different foods and they haven't been made radioactive.

No, it shouldn't. Milk is primarily made up of fat with smaller amounts of carbohydrates and protein. At room temperature, it isn't a problem. The formula should be at room temperature, approx. 70 F. The temperature you would need to denature the formula (destroy the nutrients) is close to boiling it.
