Watchmen - it has a much larger scope than V for Vendetta. Not to say that V isn't very good as well. If you like Alan Moore, I would also recommend Promethea, Top 10 and Tomorrow Stories, as well as his Swamp Thing issues (all available in collected editions).
For other superhero stuff on par with Watchmen, I might recommend Kingdom Come.

Watchmen is the one, I have read both and V is good on its own but compared to watchmen it falls since the plot in W is more complicated and in V so its W over V.

Watchmen. More subplots, overall mystery, an ending that's thought-provoking. Just delivers more than V. I like V as well, don't get me wrong, but I'd recommend Watchmen to just about anybody.

Watchmen, if you ask me. It's on the recommended reading list for several top notch universities, and can you deny it's influence on "The Incredibles"?
