Geography. Not only Napoleon but Hitler and many other would-be conquerers underestimated the difficulty of crossing Russia in the winter. Moscow was much closer than the capital.

If he had been able to get to St. Petersburg, Napoleon and his army would have lost anyway since they would have been totally weakened by the cold and diseases.

Moscow was the largest populated city then as well as now. Take out more people the capital is usless.

St.Petersburg was like cultural capital of Russia.And in Moscow lived all main or even government people of Russia.And to get St.Petersburg was really hard.Do you remember occupation of St.Petersburg in 1941-1942.It wasn't occupied.
You should read Tolstoy "War and Peace".that probably can explain everything.I liked thias book

Could also be that it was where the czar was. Capture the ruler and you probably have the country. Also for the reasons stated by others.
