What is the best way to get ink stains out of khaki shorts?
If the stain is fresh it should come out prety easily just use some stain remover ad bleach for colors! If it is a set in stain try getting right at the spot with soap and water soak and then bleach it ( bleach for colors)
Remove Ballpoint Pen Ink Stains From Clothing
Dab the ink stain with a clean wet sponge or paper towel.
Spray your ink stain with hair spray.
Place the stained fabric between two clean paper towels.
Blot from the back side of the stained fabric, spraying with additional hair spray if needed
Apply a laundry pre-treatment stain remover
Wash your article of clothing and air dry.
Remove Ink Stains From Fabric
Pour denatured alcohol through the ink stain.
Rub with Vaseline petroleum jelly.
Sponge the stain with non-flammable dry cleaning solvent.
Soak the stained items in a detergent solution.
Wash clothing with detergent and use a bleach safe for the fabric.

I would try one of the stain gels that have bleach in them - just soak the stain in that stuff (but don't let it dry) and then wash it with regular detergent and a little liquid bleach for good luck
