Oh stupid humans. Kryptonian fashion is centuries ahead of our earthly senses. Superman IS the man of tomorrow, so obviously, in the future, all of us will be wearing prime colors, capes, chest symbols, and yes, outer-underwear.

Superman never made a claim to being smart. He claims to be strong, fast, and basically a jock. So, it makes sense that he would wear his underwear over his pants.

So when he is in his Clark Kent gear, he has normal underwear under his pants.
And, his underwear has belt loops and a belt, so by wearing it over his pantyhose, it keeps his nylons up so they don't slip down when he flies faster than a speeding bullet or fast enough to reverse time.
