My wife says that eggs have pores that enable the embryo to breathe oxygen and when left in water for a period of time, the embryo would die due to lack of oxygen. I think that the embryo does not breathe oxygen. Please give an explanation to which one of us is right?

Eggs do have pores. They are so small they allow oxygen to enter, but hold the water/moisture in.

Yes a egg has pores. If you hold a egg up to a light bulb you will see them. For the cells to grow they need oxygen.

yes, they have. Any animal breaths. An embryo develops, has its own metabolism and it would be impossible without oxygen. Proper freezing of cells make metabolism to stop and conserve.
