I don't know if I should send her a card, call her or what. I want to acknowledge it, but don't want to do something stupid or hurtful to her. Has anyone been in this situation? It's her first anniversary without him.

I live 6 hrs away from her, otherwise these are wonderful suggestions.

I would suggest making like a little photo album of pictures of your parents together, and make some of them with the whole family, maybe some of them while you and your siblings (if you have any) were growing up. In other words, try to get her to focus on the good times she had with your dad and the family all those 46 years.
PS - I'm so sorry to hear about your dad, you and your family is in my prayers.

Ask her out for the day. You know what she likes to do right. Take her to a movie, to lunch, to dinner, or whatever else it is she likes. Try to be upbeat with her unless she invites you into a conversation about how she is feeling.
