Do you sleep with a fan or air conditioner on? A lot of dust build up in your house or wherever you stay could be a cause. Are you a smoker? If so there's your problem!

Do you cough when you lie down to go to sleep too?
It sounds to me like a sinus problem.. probably a sinus infection causing postnasal drip. You are getting postnasal drip into your throat and getting it all irritated. That's why when you wake up you start coughing because all the mucus is dripping in there all night. You could have allergies, maybe to something in your bedroom, like dust mites. You could try allergy proofing your room and put mattress/blanket coverings on to keep out the dustmites. In any case, you should see a doctor, who may prescribe an antibiotic or allergy medicine.

Allergies. Your body uses the time that you sleep to detox and thus when you wake in the morning you need to expell all the gunk.

Because when you are laying down, if your sinus' have a problem of any kind (allergy or whatever), they drain while you are sleeping and being in a laying down position, that's just the way it is. Sounds gross - but true.

if you smoke ( there's your sign) but if not I sneeze like 50 times when I wake up it is your body's way of cleaning itself and dust particles are all over you when you wake and those are mites

it could be because you need to elevate your head a little bit on a pillow to allow for drainage also a humidifier in your room could help a lot

dust mite allergies, wash your bed clothes once a week in hot water. also could be acid reflux at nighttime!
