We are thinking of relocating to York, my main priority is to find a nice area in or near York with excellent state Primary schools, also are there any good boys and girls only secondary schools in York, state or private?

First off it will depend what you can afford... York is hugely expensive... dunno about private but the best state primary school in the area is lord Deramore's in Heslington. Heslington is also a nice (if extremely expensive) place to live. the secondary school at Fulford is good and Deramore's feeds to there, but is not single sex. The single sex schools are all fee paying (I think) St peter's and the Mount school are two of the biggest....Other decent places to live in or near York include Tadcaster Road (up past the racecourse), Bishopthorpe, Fulford, Flaxton, Claxton, and the area between York and malton is full of nice places - Malton itself is a pleasant market town.
