It must be the two thing.. two leg holes... but shirts have two arm holes and they are not called a pair... but glasses are a pair, two eyes... hmmm... great I'm going to lose sleep over this I can tell right now!

I think in the early days of pants they came in two pieces, so after becoming a one-piece garment, they were still referred to as a pair.

It's only a pair in a few languages such as English. I can speak German and in that we say pants and underwear as singular.
