In the 1998 movie (staring Matthew Broderick and Jean Reno) it was stated that it was "Gojira" and "Godzilla" was a deformation made by a silly reporter mispronunciation. I don't know if this is actually real or a made up fact from that movie.

Gojira - translates literally to "gorilla whale"

In the original b&w movie, it was pronounced "Godzilla" because it was believed that American audiences would not be able to take to the Japanese pronounciation.
