I just painted 2 foundation walls with latex paint. Prior to painting, I quickly wiped them down with a damp cloth and let them dry about 1/2 or so. The paint underneath was glossy. A little while later one wall looks good but the other has a lot of bubbles and the top is runny. I used a thick roller cover (too much paint?) I just need to know if it could be a moisture problem, of if it's ok to sand it down in a week or so, prime, then repaint.

you need to make sure your wall is clean and completey dry if there is any dirt on your wall you will get bubbles and the runs can be from to much paint on the roller try that

Definitely sounds like a moisture problem with the paint bubbling.
As stated before make sure you have good drainage away from the foundation or you will have a mold problem and cracking foundation problems to boot. Check downspouts and whether there is any signs of the ground settling or cracks in the foundation. Seal any cracks with a paintable sealer. It's better to use two or more coats of paint than one thick layer from a drying and aesthetic viewpoint.

I would rent or purchase a pressure washer and strip away the paint that you applied. Use wire brush and sand paper to take any stubborn paint off.
Mix up a batch of T.S.P.(trisodium phosphate available where paint is sold) with warm water and scrub with a brush then rinse area and let dry. If painting over concrete look at the new garage floor primers and paints.

You need a clean dry surface before you apply the paint.

It sounds like no primer between the glossy and the flat paint. Good luck, Always put primer ontop of glossy paint if your going to flat or eggshell.

Yes from outside...you need a good drywall exterior, a french drain to turn water away from the foundation and a good interior coating for protection. Any general contractor can fix it for a price.
