You need to remove the dead mouse. Then allow the car to air out with the windows open!

First remove any debris left from the mouse.
Now with the system off spray lysol into the vent where the mouse was located. Spray allot into the duct. Allow the the car to sit. Now turn the car on and start the blower on fresh air. Locate the air duct under the hood where the fresh air is drawn in. Spray at least half a can of lysol into this opening. This will draw in the lysol and spread it thru the car. It may take several applications before it fully works.

This is not an easy answer, you will have to take the heater apart and this is a big job that usually involved removing the dash and may involve some money. This is nothing to fool with, as mice can spread disease. Pouring lysol into the outside vents might help get rid of the smell, but I would try and remove the mouse at my eariest convenience.

Once the nest and any left over mice are removed, baking soda will help. Or spray it with Fabreeze.
