If we think back to the times of old where there was an abundance of wild animals, a woman's cycle attracted death. Animals could smell a woman's menses and therefore would go into villages etc and kill.
I believe that the initial reason for keeping women separate from not only places of worship but also villages as well, was to safe guard the peoples. Over the years however, banning of women during menses has stayed in place yet in some cases, the dangers are no longer present.
The culture that I am from would not allow a woman to go into the sea, alone or with others during her menses. When I asked my grandmother why. . .she said because it will attract the sharks. This straight forward answer to my question helped me to understand why biological changes in my body would prevent me from participating in some activities. It wasn't because there was anything wrong with me, it was to keep me and others safe.

In reading the Old Testament, Leviticus, which spells out various laws, and calculating the days described as, "unclean" for women according to their menstrual cycle, it is obvious that these laws made women, "clean" during the most fertile days of their reproductive cycles. Forbidding women from entering temples is one of many laws that surrounded a woman's menstrual cycle. Another law was that a person was forbidden from even sitting on the same chair as a woman in menstruation had sat. These laws effectively made touching a menstruating, and post-menstruation, woman so taboo that it encouraged sexual relations at a time of a woman's reproductive cycle that would most likely produce pregnancy. These laws thereby assisted in the command to, "Be fruitful, and multiply."

I think most religions believe that in "that time of the month", a woman's body is unclean and unholy. In many orthodox Hindu homes a girl is not allowed to cook and eat with everyone else.

Officially they will say a woman is 'unclean' because she is issuing blood.
Unofficially, it is plain old bigotry. As someone once said, "I don't trust anything that can bleed for four days and not die".
