The Bible... Every man praying or prophesying, having his head covered, dishonoureth his head... I Corinthians 11:4 is one reference but there are others in the Old Testament books as well.

Mens' hat used to be very high things and made the man look taller and more imposing (British bobbies used to wear high hats for the same reasons, the Queen's Guards still do). Removing the hat and sometimes even bowing the head shows being on a par with that person and a sign of respect.

Can't say with certainty, an explanation I've seen in several places has it originating with warriors removing their helmets to show they had no hostile intent.
