The National Air and Space Museum in Washington has the capsules from Friendship 7, Apollo 11, the SpaceShipOne that won the X-Prize a few years ago, and the prototype shuttle Enterprise, and a lunar rock sample that can be touched. There's a bunch of other neat airplanes as well.
KSC has a number of rockets from various eras in the space race, centered around a fully restored Saturn V. You can't go wrong with either of them.

I have been to the Kennedy and Johnson space centers and they are OK, but I wouldn't call them great, except that they are working space facilities. I have never been to the Smithsonian Air and Space museum, but it always gets rave reviews, so go to Washington D.C. and see the Air and Space museum!

Personally, I love the Smithsonian Air & Space Musuem in DC. I've been there 4 times. Also, it's free - like virtually all the museums in DC.
