I microwaved water in one mug, and the handle was hot. I microwaved another mug, and the handle was cold?

Better or worse grade of ceramic. Cheaper ceramic is more likely to have tiny air pockets that will heat up in the microwave.

Does the handle of the first one conduct microwaves and heat more than the second one. If the handle resists microwaves and heat it would be cold.

Either one mug was nuke proof and the other wasn't, or the hot handled mug wasn't filled up all the way.

I have a mug that gets hot also.

Diferent materials accept radiation at diferent rates which makes them absorb heat quiker than others.

Or you could have just nuked one for longer than the other...
