Instead of killing Neo and Trinity absorb them into the Matrix and their child will become the next Neo over time.

Well, I would have down-played the whole "Neo is Messiah" thing.
Frankly, Reloaded and Revolutions were both dreck and didn't really add anything to the brilliant story crafted in the original Matrix.
However, given the parallel "love conquers death" elements of the first and second, and the power Neo seemed to have over the real-world squids at the end of the second film, I would have completed the tale by having Neo and Trinity figure a way to wean humanity from the Matrix completely, overcoming the "Architect" and "Agent Smith" and all the rest by pulling the dang plug on the technology.
Then, freed from their wombs, and led by Zion, humanity could have emerged into the light and life of reality, to rebuild civilization without AI, without electronics at all, with the new lesson that over-reliance on technology was dangerous.
The solution the Wachovsky Brothers came up with - that there is some sort of "truce" with the damn machines - was wholly unsatisfying and wrong.

By having more martial arts fighting in the movie. Also by having Neo in the last fight scene actually beat Smith instead of blowing up.
