You count aggregate goals. Basically, whoever scored more goals goes on to the next round. If after regulation (90 minutes), the teams are tied in terms goals scored, then the second leg goes into overtime. In some events (UEFA Cup, Champions League) it also mattered who scored more goals on the road. SO, if team wins the first at home 1-0, then team B wins the second at their home turf 2-1, team A will advance because they manages more goals on the road.

There is aggregate goals. the best way to explain it what happened to Turkey in the world cup (aside from FIFA and Sepp Blatter making sure that Switzerland qualifies :) )

Switzerland won the first game at home 2-0
The Turks beat them 4-2
However when total goals scored are equal (only when the goals are equal) which in this case they were
Goals for: 4
Goals against: 4 (they both have to be equal)
The goal that is scored on the opponents pitch counts as 2. Therefore Switzerland qualified.
However for example a 5-2 score in the second leg would have favored Turkey. 3-1 victory would see them lose the round again. 4-1 would mean they qualify, and so on.
