Heavy Metal 2000, Akira, Rock and Rule, American Pop. Those are the ones I can think of right now.
Many Anime titles get an R rating when they hit DVD, but very few have theatrical releases.

Other people are saying Fritz the Cat, but if memory serves me correctly Fritz earned the destinction of being rated X when it first came out.
There are actually quite a few animated films rated R, but not many have the name value of Heavy Metal.
