He destroyed the Daleks in the Great Time War. The Emperor Dalek survived because his ship caught a glancing blow and the Dalek from "Dalek" survived just. The Daleks in "Army of Ghosts" survived in the Void because they had not been dispatched to the front lines.

Doctor Who wouldn't be Doctor Who if he ever actually defeated the Daleks. He always has that ultimate evil to fight and overcome. If the Daleks ever were defeated, the Doctor might get a little bored.
