It could be an Opening/Ending song or a characters theme song... Mine personally would have to be Kikyou's theme song (Inuyasha) it’s so sad and I think it fits her well since she's always having negative feelings. I also love the Ghost in the Shell opening song from (I think!) the first season.

oh goodness....i can't pick a favorite theme song, but i will tell you this. I started getting into japanese pop BECAUSE of Inuyasha. So i shall share with you all my fave Inuyasha songs
Change the World (i used to hate this song, but it grew on me)
Shinjitsu no Uta (so beautiful listen to it over and over)
Every Heart (infectious)
Itazurana Kiss (oh goodness, this song is sooo cute)
Fukai Mori (memorized the lyrics, and tried learning it on guitar..)
Come (memorized the lyrics, always dancing to it)
Four Seasons (from Inuyasha movie 4 sooo cute)
Rakuen (from another Inuyasha movie...memorized the lyrics..trying to find tablature)
And so you can see, I'm a j-pop/ inuyasha fanatic!!! aaah

My personal favorite right now is "Zankoku na Tenshi no Tehze." Currently, I'm on a time/space physics binge, watching Back to the Future, reading Timeline, writing two stories that involving the pseudoscience of the universe in aforementioned book and movie trilogy, and listening to this song. The first bridge between verse and refrain mentions time travel directly, and the second verse is about time passing.
So in short, the first reason is because I love pseudoscience involving time and space.
Second reason, the lyrics themselves are a metaphor for change and hope, as I've come to discover with many songs mentioning an "Aoi Kaze" or Blue Wind.
A close second for my favorite anime theme would be "Virtual Hassei-Gaku" because it has no central theme and only one line that can be considered a complete thought.
With Video Games, my favorite is "Sen no Kotoba," but only when sung in Japanese, from Final Fantasy X-2. Every word was carefully chosen to tell the story of lovers, likely to be Len and Shuyin, separated by war. It's the female's, the narrator's, desire to see her lover and talk to him, just give him 1000 words, sen no kotoba.
Now, that doesn't mean I like FFX-2; I think it's a terrible attempt to make a proactive leading female role that turned into borderline Hentai with most of the outfits worn by females revealing as much of their body as possible, and don't let the flashy sailor moon transformations fool you... *Mind cuts out rest of rant and sends answer*

I love the ending song for Loveless.. Its just so sad and it fits the theme of the anime extremely well.

The opening to Cowboy Bebop movie, and the Samurai Champloo theme song. Well... Cowboy Bebop is just full of great music.

I don't claim to be a Gundam Wing fan, though I did hear one theme song I liked that plays at the beginning of each episode. I dig that and Weiss Kreuz's main theme song.

I Like the kngdom hearts 2 theme song best! It is simple and clean by Utada Hataira. Becaus it is relly cool but it is like 5 min. long!

Inner Universe, from Ghost in the Shell. It's just pretty, and I like that it's sung in Russian and not Japanese. Nothing against Japanese, of course, but it's just not as singable as Russian.
Oh, and I also like Tank! from Cowboy Bebop. It's jazzy and fun, and fits the show well.

My fave anime theme song is Super shooter from Gantz. Is a very good song and very upbeat.

i love the opening theme song for cowboy bebop!!!! i like the opening theme song for gundam wing too! "simple and clean" and "sanctuary" kick a**! (kingdom hearts 1 & 2)
