If your mechanic told you it was the fuel filter, then it's time to find a new mechanic.
Check your trans fluid to be sure it's full. If your car is more than two years old, or has more than 30,000 miles on it, the next time you have your oil changed (Which you should be doing every 3-5K miles), have the trans serviced also... drain the old fluid, install a new filter and refill with new fluids.
If that doesn't help, it may be time to have your transmission looked at by a professional.

It is not a fuel filter issue unless your engine is running so badly that it is making the transmission jerk. It could be many things depending on the year and make of your car. Based on what you've stated, I'd check my transmission fluid first, check for any vacuum line leaks on lines leading to the transmission, check to see if any fuses are blown (depends on if your trans has many electronic components) and then drop the trans pan and check for a clogged filter. If this fails there's no easy fix, it's probably the torque converter going bad or a failing pump or shifting mechanism, you need to seek professional assistance.

It coulb be caused by a faulty sensor, controller, or the wrong fluid. It is not caused by the fuel filter.
