Lionel Messi did not play in the match against Germany because the coach of Argentina had a substitution plan, in which Messi would come in the game around the second half. Unfortunately, another player got injured, and the coach decided to put in a sub for the injured player instead of letting Messi play.

Simple answer. With Argentina winning 1-0 over Germany in the 2nd half, Pekerman gambled by taking out Crespo and Riquelme to put in defenders. Well, Pekerman's strategy failed and they lost. Once Argentina scored, Messi was not going to play.
