I would recommend FDSE search - Fluid Dynamics Search Engine - you can find the download at http://www.xav.com/scripts/search/ . While they offer an auto install. Since you are doing an intranet, you will likely have to do a manual install. Also, you need to have cgi access on your server (the search engine is in perl/cgi).... no knowledge of either is needed though.

the search engine is great and free. I have installed it on several website. You can customize the results. It does search PDF's somehow, but that was an additional process the last time I tried installing FDSE (3 years ago). They may have a newer version.

You do have to tell the search engine to update it's search engine. I usually manually tell it to update, but it does allow for a cron job.

If it has access the the internet you can use google to index and provide search results.
