Veronica breaks up with Logan during the summer in between Season 1 and Season 2 (the reason why is revealed in flashbacks during episode 2.1). Essentially, she does not approve of his involvement with the class warfare set off in the wake of Logan's (accused) involvement in the death of one of the PCH members; i.e. the 09ers setting the community pool ablaze, etc.
"I can't stay with you. Not with you and your toadies cruising around at night and hatching plans, refusing to let everything get back to normal. Someone's gonna get killed, Logan."
He does not take the breakup well, and Keith has to escort him from the house.

Because Veronica finds out that Logan is actually gay and has secretly been sleeping with her father, only Logan has given him an STD which he's now passed onto her mother !!!

I thought he didn't get in touch with her all summer? I think she said something to that effect about half way through season two.
